Some of the information in that FAQ is inaccurate, for example we do not (as far as I can tell) have the option of disabling the public display of our reputation points. Also, negative reputation points are disabled on this forum.
There seems to be two functions of the reputation system.
First, it allows a member to click on a post and send a brief private message to the author, which is much easier and more informal than composing a regular private message/email which requires clicking on the person's profile link, then the email link, etc. As such it provides ease for a quick private note to a member you would like to comment to. Generally such "rep messages" do not require a response such as an email does (although sometimes they can lead to further pleasant exchanges).
The second function is a form of community moderation whereby status is conferred on members ostensibly based on the level of said member's popularity. The post count display indicates one's level of commitment to forum involvement. The reputation count display indicates one's popularity, or the number of positive reactions to a member's posts. The higher your rep power, the more you boost the popularity ratings of your friends, or those whose posts you approve of.
I'm sure I'm explaining it badly, but in order to leave reputation for a poster, click on the scale icon on the bottom left of a post and a window will appear where you may leave your message.
In order to view one's own reputation messages, click on "User CP" in the toolbar at the top of each page and your messages will be listed on the page that comes up. I have left you such a message and you should see it there (It's a happy face=

).
